Agree. So what about:

/Programs/App/Settings/1.0/...
/Programs/App/Settings/2.0/...
/Programs/App/Settings/Default/...

and

/Programs/App/Variable/1.0/...
...

(then we can think of /Programs/App/Version as a timestamp itself
and can get list of configs/variable files changed after installation)

1.0 or 2.0 could be symlink to Default.
