    There is already a standard for this, which is adhered to by KDE, GNOME, 
and possibly XFCE (I just am not certain):

standard, because a.) it makes sense and b.) it is the Right Thing To Do(TM).
    As for where in the menu programs should be placed, I believe that all KDE 
and GNOME applications already specify their preferred location in accordance 
with the above standard. Programs which do not include .desktop files can be 
placed in whatever place makes logical sense. In the case where there are two 
legitimate options, see what other distros do and follow their lead. If 
someone doesn't like the fact that XaoS (a rather insignificant program in 
the grand scheme of things) is in Graphics, rather than Math (or vice versa), 
said user is free to use a menu editor to change its location.
    The standard is there to make life easier for the 99.99% of users who 
don't want to create menu entries by hand. Menu editors are for the 0.01% who 
have a different preference for menu ordering.
