I've had this problem too a couple of times, it happens after
DisableProgram or RemoveProgram (so it's not Manager, but the scripts
it's using). I fixed it by mounting and chrooting into my system from
the liveCD, then SymlinkProgram BootScripts (and some other stuff, but
I'm not sure it's needed, I just wanted to make sure everything needed
for boot was symlinked correctly).
Apparently Disable/RemoveProgram messes something up...
