Are you sure you did remove all broken links? Please try to run 'find
/System/Links /System/Settings | RemoveBroken' again just to be sure
that all broken links are gone.

Another interesting thing to do is to run:
$ cd /System/Links/Libraries
$ FixLibToolLa *.la

This will remove all references to /Programs/Foo/Version/lib in
libtool archives (.la files), replacing them by
/System/Links/Libraries instead.
