I'm going to just jump in the middle here and mention something.
Ignore it or comment, but it's just an idea :)

pth files accomplish the same thing as setting the PYTHONPATH.
Instead of talking about altering this or that and essentially
creating more possible issues down the line; why not just move away
from pth files and instead move those paths to an Environment for
Python?  This also means that any new packages/recipes just define
their own export line for PYTHONPATH.  It's less dynamic, requiring a
relog, but would should make everything jive fine.
